You can say "I'm in a skirt" or "I'm wearing a skirt" but you wouldn't say "what are you in" when referring to clothing. If they were in a vehicle they may think you're asking what vehicle they're in, etc. You would say "what are you wearing" or "what kind of clothes are you wearing".

На мой взгляд, это слишком дословный перевод русского выражения. Помимо "to be wearing" можно сказать "to have on", которое имеет такое же значение.
